Open it, change its options so it does not load at startup.

Select Start, right click and select Properties, Taskbar, Hide Inactive
Icons Customise. Place cursor on Windows Messenger and using the scroll
change setting to Always Hide. Click on Apply and OK and restart your
computer.

Taking it a stage further. Autoruns lists additional start-up items to
those you have seen in msconfig.

http://www.microsoft.com/technet/sysinternals/ProcessesAndThreads/Autoruns.mspx

With Autoruns you can uncheck an item, which disables it from starting,
or you can can right click an item and then delete it. If you uncheck
you can recheck to re-enable the item. It is a much safer approach than
editing the Registry. Another useful feature of the programme is that
you can right click an item and select Search Online to get information
about the item selected.

You will find Windows Messenger on the Internet Explorer tab in
Autoruns.

If you don't use it then uninstall it.

Add/Remove Programs -> Add/Remove Windows Components
Deselect "Windows Messenger"
Click "Next".

The setup program will remove Windows Messenger. Presumably you are not
confusing the really old Windows Messenger that was bundled in the
Windows XP installation with MSN Messenger (or some other Messenger
client, like Yahoo's Messenger or AOL's Messenger).
