It may be that the Trojan and the pop-up ads are just coincidental.
Take a look in Start> Settings> Control Panel> Administrative tools>
Services and see if you have "Messenger" disabled. Although I am not
particularly knowledgeable about Windows, I did find that when I stopped and
disabled this option, my pesky pop-ups stopped completely!
