Chris;
What Trojan is it?
Search here for a removal procedure:
http://www.symantec.com/search/

You can also Scan for Viruses online:
http://security.symantec.com/ssc/home.asp?j=1&langid=ie&venid=sym&plfid=23&pkj=IKTRPWFYJOKMFIDPMSV

If you determine your machine was penetrated by someone=20
and has a trojan implant (as compared to being infected by=20
a virus) then you may just as well format and install clean.

You can remove (what you are aware of) the trojan, but you=20
will be looking endlessly for more. You will need to run the=20
machine in quarantine and probe it internally and externally,=20
examining ports and processes, and in the end you just will=20
not ever be certain (although you might have high confidence).
