I have tried to disable some apps in the msconfig/startup folder, by
unchecking them, but when I restart the computer and go back to the
startup folder I see that the apps are "checked".
Any thoughts?

Some programs override the MSCONFIG setting. You'll need to open the main
program and locate the program's own menu setting that controls startup
behavior. Or manually remove the item from the RUN key in the registry. The
location of the key that loads a particular startup item is noted in
MSCONFIG and in System Information> Software Environment> Startup.
