Which is the preferable way to uninstall software -
from the Windows Add/Remove Programs utility or from the
software's Uninstall utility from the Programs menu?
Does it make a difference?

Either. The add/remove applet simply invokes the application supplied
uninstaller.

It doesn't matter. The former is just a pointer to the latter.
