My folders are getting cluttered. Is there any free program that will allow
users to compare the contents of folders exactly to see if they are
identical?

You can check the free utility called "samesame" at the following location.
It can locate duplicate files in folders.

A word of caution. Even if you find duplicate files in different program
folders, some applications are configured to look for certain files that
they need to operate correctly from withinin their own program folders and
removing them from that location could disable the program. Also, some files
with the same name and creation date could have subtle differences.

I use a shareware program called ViceVersa Pro for this task. They offer
a free trial and also have a free version for everyday use:
