I tried to take some files from the startup tab in msconfig. they were not
anything needed by the system. After unchecking I clicked apply and the
system rebooted. I got this message:
You have used the system configuration utility to make changes to the way
windows starts..
The system configuration utility is currently in diagnostic or selective
mode, causing this message to be displayed and the utility to run every time
windows starts.
Choose the normal startup mode on the general tab to start windows normally
and undo the changes you made using the utility.
How do I do this without it getting undone?

Simply clear the list out:

Clear Disabled Items from Msconfig Startup (Line 148)

Or...remove the runkeys from here: Start/Run/Regedit

HKEY_CURRENT_USER\Software\Microsoft\Windows\Curre ntVersion\Run
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\Curr entVersion\Run

Using msconfig is only a 'temporary' measure and does not in fact
delete the entries from Start up.
To permanently delete them, delete the entries from

c:\Documents and Settings\All Users\Start Menu\Programs\Startup
and

c:\Documents and Settings\username\Start Menu\Programs\Startup

and in registry:
HKEY_LOCAL_MACHINE\Software\Microsoft\Windows\Curr entVersion\Run
