How do I "Close all open programs on your computer
including the items running in the Windows system tray"
without messing something up?

Right-click all buttons on the Taskbar (one after the other) and
select "Close". Right-click the icons in the Notification Area and
select "Close"/"Exit" or whatever command name is used for to close
the application.
