Have you tried to adjust some settings in your system
bios? Like checking to see which hard drive is selected in
the boot sequence when they are both installed?
Also in the general tab in your system bios, I believe you
can select your slave and disable it. It will be ignored
while booting and once your running, enable it from
windows.
