Try HiJackThis (free) and spybot search & destroy. I use these plus
spywareblaster. You need something like spywareblaster torun in the
background unobtrusively, spybot to clean periodically and HiJackThis is
powerful and can be dangerous it will strip all registry entries of
hijackers but if you don't turn off the set the homepage to about:blank
your internet explorer will start on a blank page.

Without some basic details such as which "trojan hunter" program you
used and the name(s) of the trojan(s) it purportedly found it is
difficult to give you specific advice.

There is a legitimate program called Trojan Hunter but there are also
a number of fake/phony programs that bill themselves as "trojan
hunters" but which are worse than useless because they actually
install spyware & trojans onto your computer.

Try scanning your computer with at least one of the following
reputable free online scanners and see what the results are:
Trend Micro http://housecall.trendmicro.com
Kaspersky Online Scanner http://www.kaspersky.com/virusscanner
Panda ActiveScan http://www.pandasoftware.com/activescan
WindowSecurity.com TrojanScan http://windowssecurity.com/trojanscan
Webroot http://www.webroot.com/

Good luck
