I've been having this issue for quite some time now and find it to be
irritating. I'm running XP SP2 with NIS 2007 running.

No matter what I do, I can have only one IE window open at a time. I click
on a link and the current window closes so the next one can open. I try to
open a second instance of IE only to have the first one close.

Anyone have any idea of what may have changed to cause this problem?
What other information do you need to help you out?

In IE, click on Tools at the top of the window.
Select Internet Options from the menu.
Click on the Advanced page.
Make sure "Reuse windows when launching shortcuts" is
unchecked.

If that doesn't fix your problem you might want to post this
question to the Internet Explorer 6 newsgroup.
