Generally one probably should. The main benefit of FAT32
is backwards compatibility with previous versions of
windows, dos, and other operating systems such as linux.
This is sometimes especially useful for pretty
catastrophic file system problems, but that is rare and
hard to do much with even if it does occur. I personally
stick with FAT32 because I actually use dos on rare
occasions and to install and I also use linux every now
and then. NTFS has some advantages though. It's more
secure and more efficient with space. So, technically
you get more space free if you use NTFS (it's not really
THAT much though, I think just a few MB generally.) I
think it may even be a little faster. It's also less
likely to have those minor annoying curruptions such as
the infamous free space bug that fat32 was so good at
where you would have supposedly plenty of free space
left, but then you discover that you have actually run
out. I have never heard of this occuring with NTFS and I
would suppose that it can't. Then again, it may be the
OS since I haven't had that problem occur to me since I
switched to XP even though I'm still using FAT32.

So, basically, unless you know what you are doing, you
should probably go with NTFS.
