We use Windows Messenger a lot. Quite often I run into a situation
where I'm talking to someone on WM and they stop replying to me. I
then see in my email box a note from that person saying that it

No, I've never used the handwriting feature (didn't even know about
it).

If this helps at all, I think this happens when I've let an IM window
sit around idle for "a while". I don't think it's ever lost it while
I'm in the middle of a conversation.

Note that I'm pretty sure other people in our network run into this
same problem.
