but how could the system registry get corrupted to list %SYSTEMROOT%
twice in the same key ?

As the system32 folder is always checked for a program name. The default
%systemroot%\etc means that only a rundll32 located there will be run.
This is a way of avoiding executing trojans. A rundll32 in the windows
folder won't be executed if %systemroot% is specified but will if only
rundll32 is specified and there not one in system32
