These is no cmd.exe in
c:\Users\username\AppData\Roaming\Microsoft\Wind ows\Start
Menu\Programs\Startup, so if anyone knows how to track down what
launches this cmd.exe window I'd be curious to know too.

Do you have an ATI/AMD graphic card?
If yes, that's what the cmd.exe is at startup.
