Here’s the story...

I had a hard time entering into Windows with my first hard drive, and
I’ve had problems with this hard drive before, so thankfully before
this hard drive crashed, I bought a second hard drive to store all my
valuable information on. Since I had problems logging onto Windows
with my first hard drive, I wanted to install Windows onto my second
hard drive. My second hard drive has my files on it, but I didn’t
install Windows on it.

I decided to install Windows on my second hard drive. Everything was
going fine when I booted from c.d. I saw the blue screen and was able
to go through some of the simple setup steps. I chose the option leave
the current file system intact, and I changed the name of the folder
in which setup would be used to install the files. There was already a
"WINDOWS" file so I named a new file "WINDOWSS" so that my
documents wouldn’t be deleted. Setup then copied my files, and told me
that it would restart my computer within 15 seconds, and then it would
continue the supposedly simple setup. However, when my computer
restarted, I saw the command "press any key to boot from cd..." When
the third or forth dot appeared on the screen, I got the response
"disk error. Press any key to restart." When I went through the long
setup process again, I pressed a key to boot from the c.d., and then
setup loaded, and I went through the long phase of copying the files
again and everything that I mentioned thus far. Setup isn’t going into
its second phase after the restart. It keeps on wanting me to start
from the beginning. Why is that?

That’s the million dollar question.

because your computer is still trying to boot from first hard drive,
you need to tell your BIOS to boot from the second hard drive.

Franklin- your post is slightly confusing (to me anyway). Regarding "My
second hard drive has my files on it, but I didn't
install Windows on it." How did your "files" get on the second hard drive?
I ask because of " There was already a
"WINDOWS" file so I named a new file "WINDOWSS" so that my...." - Evidently
the "WINDOWS" file was a Windows folder indicating a Win installation (most
likely copied from first hard drive). You may have duplicated the first hard
drive and it is possible that the second drive (set as master) may boot.
Keep in mind that when you are asked by setup whether to keep the current
file system - this does not refer to your "files".
Regarding the boot from CD problem - when setup gets to that point ("press
any key to boot from cd..." ) do not press a key - setup should then
proceed to boot from the hard drive and continue
