Default 16 Bit Windows Sub System

Have just upgraded to xp pro. Constantly geta message C:\winnit\system
32\autoexec.nt The system file is not suitable for running ms-dos and
microsoft windows applications. Chose "Close " to terminate the application.

Does this mean xp will not operate the particular application and if so how
do I fix it please
