Default NTFS - CHKDSK - Corrupt Files - Large Drives

To start, I apologize that this inquiry is extremely long.

Basic configuration:
OS: XP Pro, Version 5.1.2600, SP2, Build 2600
Processor: Pentium 4, 2.5 GHz
Bios: Phoenix Technologies, 6,00 PG, v2.2
File System: NTFS
Ram: 1 G, available: 596 MB
Virtual Memory: 2 G, Available 1.96 G
Page File Space 2.41 G
Storage: C: WD 100 G
E/F: WD 200 G, partitioned in two (100 G each)
G/H: WD 200 G, partitioned in two (100 G each)
E/F, GH operating on separate controller
Other Drives: D: HP 200I DVD/CD writer
I: virtual DVD/CD (Daemon Tools)

TSR: Norton System 2004
DiskKeeper 8
Zone Alarm 5.0.590.043
Webroot Spy Sweeper

Other: Enabled 48-bit logical Block Addressing Support of ATAPI Disk
Drives (KB 303013)

I have run this configuration for about a year without problems. I work
with large (min 800 M to up to 2 G) video files and edit many. Primary
video players include MS Media Player 10.00.00.3646, Core Media Player v
4.0 Final build 449, and DivX Player 2.6 with 5.21 Codec. Recent
reinstalls and updates to DivX
have resulted in some strange anomalies in 3rd party editing software,
particularly VDub which lists two identical DivX codecs (Divx.dll and
divx.dll).

With DiskKeeper running, periodically the system will advise that DK cannot
defrag as CHKDSK is schedule for one or more of the auxiliary
drives/partitions, primarily F, G, or H drives. E has not been affected
as I can recall, nor does this occur to the primary and system drive C.
Invariably if a CHKDSK occurs at boot up or if I manually execute CHKDSK
from the cmd line (CHKDSK X: /f) , the files are rearranged and/or split
such that continuous video files are no longer continuous or usable.
Additionally many data files are reduced to 0 bytes.

After another CHKDSK 'event' a comparison of the current data against the
backup data revealed some interesting things: A couple files were reduced
to 0 bytes., but the more interesting is several files were changed in
size, usually upwards from the backup data. A property inquiry on the
compared files indicated the file size matched, but the size on disk was
larger and did not match, thus the disk file had been altered from the
backup data. Other files have identical file size with disk size, but
lists the creation
date for example in March 2005, and a modified date of November 2004.

And one more example, now that I am paying more attention:
I had restored the data from the optical storage discs, evaluated most of
the files, fixed some and concluded that they were for the most part
intact, that I could discern. Looking to backup the files again to another
partition, I discovered that the Recycle Bin on H and become corrupt.
Performing a CHKDSK H /f from the command line resulted in 304 empty files
(0 bytes). Thus I reformatted H since the basic data was elsewhere. I
made another copy of the two directories on F to the clean partition H and
backed-up the directories to the optical device. (DVD+RW disc and CD-RW).
As an aside I could not do a 'long' reformat of H, only a quick format.
Attempting the former resulted in only about half the volume available.

The resultant properties for all this is as follows:

F Partition: (Local Disk)

Free Space: 95,171,960,832 bytes 88.6 GB

\F Directory 1: Size: 2.62 GB (2,823,885,057 bytes)
Size on disk: 2.64 GB (2,836,533,248 bytes)
Contains: 5,636 Files, 1,081 Folders

\F Directory 2: Size: 171 MB (179,964,802 bytes)
Size on disk: 177 MB (185,638,912 bytes)
Contains: 2,756 Files, 431 Folders


\D Directory 1: Size: 2.62 GB (2,823,885,057 bytes)
(DVD+RW) Size on disk: 2.63 GB (2,829,873,162 bytes)
Contains: 5,636 Files, 1,081 Folders


\D Directory 2: Size: 171 MB (179,964,802 bytes)
(CD-RW) Size on disk: 174 MB (182,755,328 bytes)
Contains: 2,756 Files, 431 Folders

\H Partition: (Local Disk)
Used Space: 3,104,825,,344 bytes 2.89 GB
Free Space: 96,914,546,688 bytes 90.2 GB

\F Directory 1: Size: 2.62 GB (2,823,885,057 bytes)
Size on disk: 2.64 GB (2,836,533,248 bytes)
Contains: 5,636 Files, 1,081 Folders

\F Directory 2: Size: 171 MB (179,964,802 bytes)
Size on disk: 177 MB (185,638,912 bytes)
Contains: 2,756 Files, 431 Folders

Directories 1 and 2 match exactly from F to H, although the F partition is
considerably larger than the H partition. Investigation of additional
files on F including system files, resulted in an additional 85 K accounted
for on F. Any suggestions for this anomaly?

My suspicions initially were a registry problem. In attempts to activate a
restore point, resulted in failure. The system refused to restore any
point and even when I cleared the restore history and created a new restore
point, I could not restore that point several days later.
I have attempted to employ third party registry cleaning software, (in
retrospect not necessarily a safe option) but that does not seem to prevent
the sporadic CHKDSK launch.
Linking the DiskKeeper activity with the CHKDSK launch, I consulted with
Executive Software and they assured me there was no conflict with their
product and Win XP and SP2.

I have attempted to read the posts in this group and have gleaned and
executed the following:

Checked the drives with the manufacturer's diagnostic softwa passed
Preformed memory diagnostics with DocMemory Pro: passed
Verified the system files with SFC /SCANNOW from the command line.
Verified the Registry listings for autocheck to be "autocheck autochk*"
(HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Contr ol\Session Manager

Are there any suggestions for resolving this problem before I initiate an
OS repair or at worst a clean reinstall?
